Yes, the values you see in game and in grimtools do differ, because by default grimtools shows average values (you can switch to min/max in options), and there’s no way to show exact values that you see in the game. 
Yes, you can see base skill levels for skills without bonuses from equipment - just hold simultaneously. If all constellations in devotion view have the same color/opacity, then quite certainly hardware acceleration in your browser is turned off, if you don’t turn it on or just prefer it being disabled, you are out of luck, sorry.
